Percentage of Yield
Will we ever be required to calculate how much of the theoretical yield was lost in the beakers, amount of reactants unreacted, etc.? (i.e. 4.5% yield lost in beakers and 3% of reactant remaining the same.)

It is very difficult to attribute such losses to a particular step unless you have taken extremely quantitative data in each step of your experiment. So, you do not usually report losses for every single step in an experiment.

Due to the numerous factors that can contribute to losing product in the beakers, such as side reactions, impurities, and substances adhering to the container walls, it will be increasingly difficult to not only determine how much product was lost, but also how the product was lost. Therefore, calculating how much of the theoretical yield was lost in a reaction may not be necessary.
