How does adding or removing an amount of a substance in an open system affect the energy of that system?

I would consider the ideal gas law PV=nRT because you are changing the number of moles which may change another variable, which would affect the energy of the system.

Adding matter to an open system increases the internal energy of that system, and removing matter from an open system decreases the internal energy of the system.

Yes, adding matter would increase the internal energy of a system, because there are more substances to react in the system. Taking matter out of the system would limit the extent of reaction you would have had if the matter was not removed.
