Does it matter what unit we use for our final answer if the values are the same? Does it depend on the equation we use? For example, we're asked to find entropy, which is usually given as J/(K mol), but we give it in kJ/(K mol). Would we get marked off? Also, would it effect the significant figures?

I don't think you get marked off for writing J or KJ unless the question specifies that you give it to one form or the other. Also it doesn't affect the sig figs, those primarily depend on the values given in the question.
