How do you know when to use the cis and trans prefixes?

These prefixes are used in naming isomers. Cis- means "this side" and trans- means "the other side of." I don't think we are required to know this nomenclature yet since we have not really gone over it.

Cis is when atoms of the same element are on the same side of the molecule and trans is when atoms of the same element are on opposite sides of the molecule.
