Bond Angles

What causes different molecules with the same VSEPR shape to have slightly different bond angles from each other?

Not sure if this is what you're exactly referring to but the number of lone pairs, which force bonded electron pairs closer to one another, decreases the bond angle

Also, sometimes when adding a different, more electronegative atom, the bond angles can change. For example, CCl4 and CCl3F have the same molecular geometry but slightly different bond angles.

Sometimes, the angles can differ slightly because of how electronegative the atoms are in a molecule. If an atom is more electronegative, then the bond angle may be reduced.

The electronegativity of the atoms can slightly change the bond angles even if two molecules have the same shape.
