Lone pairs do count. If you think about how we define hybridization, it is through the electron geometry found in the VSEPR Theory. In order to find this electron geometry, we must count both the number of bonds and the number of lone pair sites in order to find the total number of areas of electron density. This then guides the electron geometry and what hybridization occurs.
