What does it mean when it asks if Cl2 or F2 is thermodynamically more stable relative to its atoms? How do you know?

You can compare the equilibrium constants for the dissociation of CL2 versus the dissociation of F2 to determine stability. Because the dissociation of F2 has a larger equilibrium constant than that of CL2 and a large equilibrium constant means that the equilibrium concentration of the products is large, Cl2 is more stable because it dissociates to a lesser degree than F2.
