When it says to write the proton transfer equilibria in an aqueous solution does that just mean water?

No, I believe they are asking you to specify which species were involved in the proton transfer. For example NH4+Cl- in water, the NH4+ (an acid) loses the proton and water gains the proton to become [H3O+].

NH4+ would be the acid, the resulting NH3 would be the conjugate base.
H2O would be the base, and H3O+ would be the conjugate acid.
