Can someone explain why Br2 went into the Kc place and the Kc went where the Br2 was at?

This is because you are trying to find the concentration of Br2 and therefore when you switch the numbers of Kc and Br2, you are manipulating the mathematical equation in order to isolate Br2 and solve for its concentration.
